We stayed in Shinjuku and walked to a pick up point near the trains but it was 3 years ago so can't remember exactly where so I would suggest checking with the tour company

The bus takes you to Mount Fuji, 5th Base station only not the top, then the bus drives you back to the train station to catch the train back to Tokyo instead of going all the way back by train
