I stayed at the Sheraton Marina for 4 nights in July for a business trip and had a pleasant stay. I was in the Bay Tower, a 5-minute walk from the main tower. The hotel has been nicely upgraded.

The Bay Tower faces the bay and overlooks the northern tip of Coronado Island. The rear of the hotel overlooks the marina (boat docks, etc.). The Marina Tower faces east. If you have an eastern facing room, you'll have a marina view along with a nice view of downtown San Diego and on most days, a view of the mountains in the distance. The rear is pretty much all marina.
I didn't stay at the Bay Tower, but I'd imagine the view of the bay and Coronado are really nice. I actually loved the Marina Tower view though because if you step out into your balcony, you get downtown, mountains and a little of the bay and Coronado. A little of everything. Try to get a room in a higher floor.

Some of the people staying for the week long conference moved their cars to airport parking because the shuttle is FREE to and from the airport from the Sheraton. If you aren't using your car every single day...do the math.
